When the Hate Plague mission is triggered, your Optimus turns grey and cannot be called into battle. A strange old man says he can cure your Optimus, and you lend Optimus to him. Red coloured human sprites start to congregate in the towns and paths. Wild pokemon you run into are also red, and if you fight them, you stand a chance of your pokemon turning red too. Red pokemon will not listen to any trainer, regardless of badge level. Red NPCs will not help you (even in pokecentres, so stock up before you start the mission) and red trainers will chase after you if you end up in the same screen as them.
To return things to normal, you have to find Professor Oak and ask him what is going on. You go to his lab, but his assistant tells you he's on Mossdeep Island (where the rocketships are launched), just before he turns red and attacks you, possibly infecting your current party. Beat him and get to Mossdeep. There you'll find red NPCs surrounding the island (like zombies 0_0), and you'll have to get past the traps the scientists and Oak have set up to protect themselves. Once you're through, Oak will tell you about the Hate Plauge, and borrow your Rodimus which should be carrying the matrix artefact (you did bring one along, didn't you?) to hold off the red NPCs so you can all escape safely.
You run with the scientists, but see Oak and Rodimus fall. You run some more, a cutscene plays and you end up in your hometown. The strange old man is there. He's been looking for you. He returns a healthy Optimus to you, and makes a cryptic comment about wisdom being the cure for all ills. He leaves, and once you try to do the same, Oak jumps you with your Rodimus (et tu, Roddy?). Fight him. If you can steal the Matrix Artefact from Rodimus, do so. Otherwise, beat Oak into the ground and take it back, then equip your Optimus with it.
Optimus will learn a new move, called 'Illuminate'. Use it. There will be a bright flash, and then everyone will be cured, wake up and wonder what happened. You're a hero! (again) Unfortunately, the Matrix Artifact will disappear, and your Rodimus will turn back into a Hot Rod. But when you've clocked anough hours on the game, to thank you for saving the world, Oak will send you an itemball that contains something very familiar...
